There are plenty of best practices sites using ASP.NET AJAX but a lot of SEO/Usability people would cringe if you showed it to them. ASP.NET MVC is architecturally a lot cleaner and includes a lot of best practices, but some people would argue that point quite strongly I'm sad to say. You need to try out a number of ASP.NET applications, and browse the best practices tag on this site.
I would personally use ASP.NET MVC for any new web application on the .NET platform. If I needed to I would then look for best practices scoped to that area.
